the gateway is like the "central dispatch" of the car's modules trying to communicate. So if you have dead modules or modules that are not coded to your VIN, the gateway will treat them the same and throw errors for those modules.

Hit up Valentin at RVG Performance. He is able to remote in to your car and may be able to do it all remotely. Know that there are some modules that require bench-virginizing prior to coding to the car.... where as others can just get coded. Just depends on what all you changed.
