I've updated to my iPhone 4 to iOS5 and found everything OK with the Remote and Connected Apps (I think one of them recently updated for the new OS, but can't remember which one it was).
What happens with your Apps now?
For the record, my car is a 2012 model year, using the iPhone Media Cradle.
