Limp Mode after MHD Flash

Hey everyone i have a problem, i bought a 2011 535i a year ago while i was in Germany, i've got a TUV inspection coming up and i failed the CO2 emissions test. I figured it was tune related as i know it had a custom tune on it (No idea what tune, but MHD did say it was a custom MHD tune?). Car runs perfectly fine, so i proceed to buy mhd to flash the stock tune and i find that it goes into limp mode without any dash warnings but the codes i get are

20A909 - BSD, Message; electric cooland pump: Missing
20AB08 - Engine cooling system: no emergency operation signal at coolant pump.

Mind you i can hear my waterpump, car runs fine and doesnt overheat. I just completed a 200 km trip the previous day.

So i reflash the stock tune again, to no avail

I proceed to try Stage 1 and it runs fine again but the codes are still there.

Any ideas on whats happening? Thanks!

What if you flash it to stage 0? Stock tune but MHD still installed.

Maybe a German market car has different emissions than AUS market? Also if it's tuned, there's a possibility it has an aftermarket downpipe on it (catless or high flow cat), either of which would definitely fail.

Thanks for the response. Update:

Installed Stage 0 a couple days ago, that works.
Drove around for a couple hundreds KMS and re did the test and got a worse score. I am suspecting someone bashed out the guts of the Cat, i was told its stock by two mechanics but i would not be surprised if they didn't check the inside (my luck).
I did say to both mechanics it does sound (literally sound) like the cat was empty. I will book it into a workshop this week and also mention the problem about the limp mode and post back. I don't have any equipment here in Europe to do it myself.

Sounds like it could be. Can you compare the sound to a known stock exhaust 535? It will be noticeably louder without the cat.
