You can look into high flow catted down pipes which will offer some performance benefits but also allow you to pass emissions. The only downside is the higher price. Otherwise, most Stage 2 tunes are designed for high flow or catless downpipes so you should be fine. IMO, do NOT run a Stage 2 tune with the stock cat in place as the higher heat will cause the cats to melt and then severely restrict exhaust flow.
