Does it go away when the engine heats-up?

I would say it sounds like an exhaust leak, but those sometimes go away after the exhaust system warms-up.

Sounds like rod knock. Took another listen...
2nd video definitely sounds like rod knock. Have you been changing oil regularly? If it were my car I'd have the rod bearings replaced ASAP. Don't drive it. Don't even run it until you have it somewhere, where they can further diagnose it. Used engine is $4k before labor.

Otherwise...

This is my video.

It wasn't knocking until they change the valve cover and valvetronic motor.

Maybe they didn't prime the oil after the valve cover job... there are several n55 that had issues after valve cover and ofhg

Maybe something fell into the engine while the cover was off. Made its way to the bearing or oil passage and starved it of oil.
