So I needed to go to stock map 0 using MHD for emissions and now the car wont pick power after first gear. When it shifts to second gear the car wont get any power and just jerks.

I tried going back to tuner map and now the car is doing same thing on that map as well.

Could it be the bin that was generated using MHD is bad and going to stock map messed up the flash?

Basically no matter what gear I am in. The car wont go above 15mph.

Lesson learned. I uncheck VMAX limiter which cause the max speed to be 15pmh. Looks like a glitch by MHD.

Another thing I notice and should have checked MHD's manaul :P.

You have to check OEM/Catted-DP option in order to enable catalytic converter monitoring on. Otherwise on emission test it will show that catalytic converter is not supported and you will fail the test.
